By the middle of the XXII century, mankind had almost exhausted the natural resources of the overpopulated Earth. The RDA Corporation is deploying large—scale mining of the rare antimatter mineral on Pandora, a human-colonized satellite of the gas giant Polyphemus in the Alpha Centauri star system. Pandora, whose atmosphere is poisonous to humans, is densely populated with flora and fauna, as well as three-meter-tall intelligent humanoids. They call themselves Na'vi, worship the mother goddess Ava, live in primitive harmony with nature, and are unhappy with its destruction by Earthlings.

To explore Pandora's biosphere, scientists use "avatars" — engineered hybrids of Na'vi and human bodies. The avatar is remotely controlled by a human operator whose DNA was used in its creation. The operator "sleeps" in the neural communication node, mentally controlling the avatar as his body. Avatars are extremely expensive, so when Tommy, the scientist and operator of the avatar, is killed shortly before being sent to Pandora, representatives of the RDA offer to take his place to the twin brother of the deceased Jake Sully, a former Marine suffering from leg paralysis. For the sake of money for medical treatment, Jake agrees and arrives on Pandora in 2154.

Jake meets the head of the Avatar program, Dr. Grace Augustin; she considers the soldier a poor replacement for the deceased scientist. Against her will, colony boss Parker Selfridge appoints Jake as a guard for the scientists. In the first expedition, while Grace and her colleague Norm Spellman's avatars are distracted, Jake's avatar is attacked by Thanator, a large predator. Running away, Jake gets lost in the forest, where he is attacked by a pack of small predators. He is rescued by Neytiri, a Na'vi hunter from the Omatikaya clan. Following a sign from nature that surprised her, she brings Jake to a huge Tree house where the clan has been living for centuries.
